In 2012, the Flensburg Maritime Museum underwent a complete renovation and re-conception of its exhibition. The exhibition now extends beyond the former customs warehouse to include the customs office courtyard, featuring exhibits on the West Indies voyage, butter trip, and Flensburg shipyard. Additionally, a newly built exhibition building in the courtyard showcases the evolution of technology and everyday life on board over the last 100 years.
The Flensburg Maritime Museum serves as the starting point of the Rum & Sugar Mile, also known as the Sweet Mile. This initiative, conceived by Jutta Glüssing, the former head of the Maritime Museum, features 20 points where signs provide information about significant places of the former rum trade in Flensburg. The signage was renewed in 2014, ensuring that the information is up-to-date and accessible.
Another exploration route that starts at the Flensburg Maritime Museum is the Captain's Way. This route allows visitors to follow the typical traces of a 17th-century captain. The route leads around the Flensburg harbor and through the city center, with stone markers embedded in the ground featuring a steering wheel to guide the way. Along the route, 14 information boards provide explanations in both German and Danish about the various buildings. An introductory information brochure is also available at the Maritime Museum for a small fee.

Visitors generally appreciate the museum's extensive collection of ship models, nautical instruments, and historical artifacts. The exhibits effectively illustrate the importance of shipping to Flensburg's development and economy over the centuries. Many guests find the recreated captain's cabin and the displays about the rum trade particularly interesting.
The museum receives praise for its well-organized layout and informative displays, which are presented in both German and English. This makes it accessible to a wider range of visitors. The staff is often described as friendly and knowledgeable, enhancing the overall experience.
However, some visitors note that the museum is relatively small and can be thoroughly explored in about an hour. A few guests mention that some areas could benefit from updated or more interactive displays to engage younger visitors better.
